The phrase "to beat yourself up" is an expression that means to think poorly of yourself, be hard on yourself, be down on yourself, or even to be angry at yourself, because of something (in this case Jenny -- I am guessing that he and Jenny broke up, or had a big fight, or he hurt her in some way? or given that it's on NCIS, even killed her ??? )

So he is asking "Are you still mad at yourself for [whatever happened with Jenny]?" It's hard to give a literal translation, because it's an expression, but the rough meaning is something like "Est-ce que tu continues à croire que tu es terrible, à cause de ce qui est arrivé avec Jenny?"

The answer, not as much as I used to, is saying that things are better now, but that he still has difficulty sometimes. A literal translation of the phrase would be "Pas autant que je faisais avant", though as with all literal translations, the French does not necessarily work perfectly.
